NASA is a civilian organization and any military astronauts are on loan to NASA from their respective services and by definition still in service. What I was wondering was that if a military astronaut did something that would ordinarily result in a court-martial during their time at NASA would they face one?

Absolutely... they remain obligated to comply with the Uniform Code of Military Justice (UCMJ). If the offense merited prosecution under the UCMJ, NASA would administratively transfer the individual back to his/her parent service and the Court-Martial Convening Authority holding jurisdiction.

We may still see it with Lisa Nowak. Her case is still in legal limbo with the civilian courts. Depending on the outcome of that, there may still be something on the military side as she is still active duty with the Navy at last check.

Slightly digressing, but as I understand no active duty military officer in the Astronaut Corps is actually an employee of NASA. They are merely "on loan" to NASA, whatever that means. Nor do they receive a NASA salary. Instead they are paid by the Pentagon and are only answerable to the DoD. The Nowak case was interesting in that specific regard.
