The Johnson Space Center International Space Station program office has an interesting new shirt logo available.

If you would like one, I checked and it's okay for non-JSC folk to place orders directly with Lands' End. You can check out what shirt styles are available at the Lands' End Business Outfitters site, and you will need to call in your order directly to 1-800-535-3060 ext 3093. The logo number is 0878370W and the cost is $10.95 extra for the logo added to the price of any shirt.

Does anyone remember when the original ISS program/shield patch first came out? Was it in 1999 or 2000?

The ISS program patch/shield was worn as early as 1998 during STS-88. Not sure when it was officially adopted.

What is the current, official logo of the international space station. Is this Freedom logo still applicable and if not when did it change to International Flagged round version?

Planning for Space Station Freedom officially started in the late eighties (under President Reagan) and it underwent many revisions and budget restrictions. It was ended or transformed to become the International Space Station in the early 1990's under President Clinton. The flags logo is more recent than that I believe.

Indeed, the Freedom logo is long retired. The earlier International Space Station program logo can be seen here.
