Does anybody know of any source for the software for the Gemini Computer or an explanation of the math behind the programs. I have a list of the commands avaliable to the astronauts and this would help in my simulation of the Gemini capsule.

The software I believe were produced by IBM Federal System which has been sold somewhere.

The program code was known as Gemini Math Flow. The word "software" was not used then. Do Google searches to find out which era of missions you are interested in then check for where NASA JSC has there Gemini archives at an offsite repository in Texas.

Gemini 3&4 Math Flow 3
Gemini 5-7 Math Flow 6 with revisions
Gemini 8-12 Math Flow 7 (incorporated aux. tape memory)

NASA HQ has an old math flow in a box. http://www.hq.nasa.gov/office/pao/History/nara/e444-446.html

FORTRAN was used to evaluate the machine code of Gemini which had unusual 39 bit words !

These records are at the National Archives repository in Fort Worth, TX.

You can go there and view them. Just go to the nara.gov website for information on how to do research at the Fort Worth location.

After skimming the digital computing document, I think you will want to
check out "Project Gemini: A Technical Summary" - available from NTRS using this link.

It is supposed to have source code within it.
