I'm obviously well aware of the Smithsonian National Air and Space Museum in Washington D.C. but are there any other space places in New York and/or Boston?

Remember to visit Steven F. Udvar-Hazy Center at Dulles Airport. They have a fine collection and I believe you can take the bus from the National Air and Space Museum to Udvar-Hazy. Nice tower to view the airport from. $12 or $15 parking fee, free admission.

NASA Headquarters is a 7 minute walk from the National Air and Space Museum.

There is a "Moon Tree" outside of Goddard Space Flight Center but Goddard no longer has it's Gemini. There is an Apollo boilerplate and interactive exhibits. Free parking, free admission.

There is a small museum near College Park, Maryland where the Wright Brothers did some flying. Admission charge, free parking.

I don't think the National Air and Space Museum's Silver Hill restoration facility is open to the public anymore.

My all-time favourite museum is the National Air and Space Museum on the Mall in Washington. It is a great place for dreaming especially when you get to view the Milestones of Flight gallery from the walkway above. Free admission, recommend the subway/metro to get there.

The Intrepid Sea, Air and Space Museum is in New York City.

This no longer applies. They did have a (paid) shuttle-bus service from the mall to Udvar-Hazy, but was discontinued. Now, if you don't drive or want to save cab fare, you must take a Metro train to a transfer point, get on a bus to Dulles Airport, THEN transfer to a special Airport-Udvar-Hazy bus (a separate fare). See the Washington Metro or NASM websites for directions.

A warning, though: bus schedules to the NASM annex from Dulles are limited, so you may have to wait (plane-watching is not a bad idea!) Setting aside a whole day is advisable-for you and your camera!

Two nights (three days?) is enough to take in a lot of the best sights, certainly the Smithsonian and Mall area (Lincoln Memorial to the US Capitol). Of course, it would take much longer to take in things like interesting neighborhoods, Mount Vernon across the Potomac, etc.

If you'll be trying to see Udvar-Hazy on a weekend, there's a chance I could give you a ride there from the Vienna Metro station (the end of the line, closest to the museum). Let me know.
